fa بررسی بیوانفورماتیکی تغییرات بیانی ژن‌های مؤثر در تمایز سلول‌های بنیادی به سلول‌های Nucleus Pulposus Cells Gene Expression Profile Alterations during Stem Cell Differentiation into Nucleus Pulposus Cells: An in- Silico Study علوم سلولی( سلولی مولکولی، سلول های بنیادی) Cellular Sciences (Molecular Cells, Stem Cells) پژوهشی Original سابقه و هدف: دژنره شدن سلول‌های هسته پالپوزوس (NPCs) یکی از عوامل اصلی دژنراسیون دیسک بین مهره‌ای است. درمان‌های فعلی محدود به تسکین علایم بوده و بر روی بازسازی سلول‌های NP از دست رفته و ترمیم ساختار دیسک اصلی تمرکز نمی‌کنند. از آنجا که پیچیدگی‌های مولکولی این بیماری هنوز به خوبی شناخته نشده است، توانایی سلول‌های بنیادی برای تمایز به انواع سلولها، خصوصاً تمایز به سلول‌های  NPCsتوجه زیادی را به خود جلب کرده است. هدف از این مطالعه بررسی و معرفی ژن‌های دارای تفاوت بیان در تمایز سلول‌های بنیادی بهNPCs  و شناسایی مسیرهای مولکولی مهم در فرآیند تمایز است. از آنجا که در ارتباط با ژن‌های مهم تمایز سلول‌های NPC تاکنون مطالعه‌ای گستردهای انجام نگرفته است، نیاز است بررسی بر روی این مسیر انجام شود. روش کار: ابتدا فایل‌های خام حاصل از RNA- sequencing  سلول‌های بنیادی و NPCs تمایز یافته، از دیتاست با شماره GSE122429 از پایگاه داده GEO به دست آمد و مراحل آنالیز نمونهها انجام شد. ژن‌های دارای تفاوت بیان با بررسی دو پارامتر آماری logFoldChanges (logFC) ≠ 3 و Adjusted p-values < 0.05 در زبان برنامه نویسی R و با پکیج Limma جداسازی شد. سپس، آنالیز عملکردی ژن‌ها از جمله مسیرهای سیگنالینگ، فرآیندهای بیولوژیکی ژن‌های دارای تفاوت بیان در مسیر تمایز توسط پایگاه داده Enrichr بررسی  شد. یافته‌ها: نتایج آنالیز بیان داده‌ها، افزایش بیان 170 ژن و کاهش بیان 102 ژن را در سلول‌های تمایز یافته نشان داد. همچنین با بررسی آنالیزهای عملکردی مشخص شد ژن‌های دارای تفاوت بیان در سازماندهی ماتریکس خارج سلولی، سازماندهی کلاژن و تنظیم مثبت فرآیندهای سلولی دخالت دارند. بررسی مسیرهای سیگنالینگ مشخص کرد مسیر تمایز Neural Crest مهمترین مسیر دخیل در بین نمونههای مورد بررسی بود که ژن‌های MSX2، OLIG3، WNT3A، TWIST1، PAX3، RHOB، CDH6، COL2A1، CDH1، ZIC1، PMP22، SNAI2، MSX1، با در نظر گرفتن پارامتر آماری  logFC ≠ 3 و Adjusted p-values < 0.05 در این مسیر تأثیر داشته و افزایش بیان داشتند. نتیجه‌گیری: به نظر می‌ رسد که دانسته‌های ما از مسیرهای مولکولی دخیل در فرآیند تمایز سلول‌های NPC کمک کرد و بررسیهای مولکولی دقیق‌تر منجر به دستیابی به ژن‌های قابل اعتماد برای شناسایی بیومارکرهای تمایزی سلول‌های NPC خواهد شد که به این ترتیب سرنخ‌های جدیدی برای درمان دژنراسیون دیسک بین مهره‌ای فراهم می‌شود.   <div style="text-align: justify;">Background and Aim: Although the degeneration of nucleus pulposus cells (NPCs) is one of the main causes of intervertebral disc degeneration, the molecular complications of this disease have yet to be clarified. The ability of stem cells to differentiate into different types of cells, especially NPCs, has attracted much attention. This study aimed to investigate the role of genes with differential expressions in stem cell differentiation into NPCs and to identify the salient signaling pathways involved. Since there has not been an extensive study on the important genes of NPC cell differentiation, it is necessary to investigate this process.   Methods: RNA- sequencing raw files of stem cell samples and differentiated NPCs with the accession number GSE122429 from the GEO database. The samples were analyzed, and genes with differential expressions were isolated in the R programming language with the Limma package via logarithmic fold changes (logFC) ≠3 and adjusted   P-values < 0.05. Functional analysis was conducted on the signaling pathways and biological processes of the differentially expressed genes using the Enrichr database. Results: In NPCs, 170 genes were upregulated, and 102 genes were downregulated. The functional analysis revealed that the differentially expressed genes were mostly involved in the extracellular matrix organization, collagen organization, and positive cellular processes. The study of signaling pathways identified the neural crest differentiation pathway as the most significant pathway in the evaluated samples. Considering logFC ≠3, overexpression was detected in MSX2, OLIG3, WNT3A, TWIST1, PAX3, RHOB, CDH6, COL2A1, CDH1, ZIC1, PMP22, SNAI2, and MSX1, all of which are involved in the neural crest differentiation pathway. Conclusion: Our results should expand the knowledge of the molecular pathways involved in stem cell differentiation into NPCs and proffer new clues to the treatment of intervertebral disc degeneration.
